Red Hat SE and packages

If I manage a system by using pre-packaged RPMs via RPM or apt-get
my experience has been eventually the system ends up in a Gordian Knot
and not easy to manage the more you customize that system.
And you know how Alexander fixed that.  The Sword of Justice!
